El edificio religioso fue construidos  sobre las ruinas de  una mezquita y un castillo, por deseo del obispo Bernando Manrique entre 1540 a 1565.

La iglesias en el transcurso de la historia a sufrido diversas restauraciones, uno de los mas importantes se realizo en 1992, en el cual se intervino el tejado, armazón, y los tirantes de la iglesia. En esta reparación se encontraron frescos de apóstoles los cuales no se conoce el artista.

Desde su creación, la iglesia fue el lugar donde sepultaban a los habitantes del pueblo de Mijas, hasta que se prohibió en el siglo XVIII. Los enterramientos que hubo durante 200 años bajo el suelo de la iglesia provocó que este estuviera en malas condiciones. Construyendo un cementerio en el lateral sur que estuvo habilitado hasta el siglo xx
